Not always.
Score mode discouraged some actions over others. For instance, if one player was a killing machine, but only spammed one move, stole kills and used a few annoying items, while another player got fewer kills but did so by doing heavy damage with a variety of moves and items, the second player could potentially win. It led to a larger variety of interesting play.

Yeah but a lot of the special bonuses boiled down to even more luck than the usual gameplay and sometimes bullshit stuff like never dodging or shielding

Score mode had lots of weird arbitrary bonuses (like achieving 64% health or finishing the match off-screen). Also, you don't have any indication what any the bonuses or penalties do until you read them in the records. Smash Bros. is a party game, do you know what a buzzkill it is to make your friends read a long list of convoluted bonuses before you can properly understand a game mode?
Score had some cool ideas and I guess it's fine if you had fun with it but they still made some pretty awful design decisions when making it.

Agreed. Its absense is indeed noticed, but not having it isn't that big a deal. What drives me nuts is the golden squeaky hammer. Not much worse than getting the game's best weapon and having it be a dud, I feel it's a poor design choice. If you ever design a game, don't make one of your most fun items fail nearly nearly every usage, ensuring your player's death. It's the moral equivalent of a smash ball that grabbing will instantly kill you, it's only annoying.

In my opinion, I think a lot of the malfunctioning items are funny. I think a hammer being a squeaky toy or a pokeball getting a goldeen is amusing enough that I can't get mad at. But I'm not a big fan of stuff like the stopwatch or the lightning bolt because it doesn't malfunction in anyway that is amusing or plausible, the only joke is God hates you.
Maybe it would be better malfunctioning items had some small visual distinction like poison mushrooms that let you know they are bogus.

Poison shrooms are slightly darker than regular shrooms IIRC.
Also, yeah, malfunctioning is fine as long as it doesn't turn against you (a Goldeen spawning instead of a legendary isn't going to screw you, but a Hammer that leaves you with the handle and gives your adversaries a deadly projectile on a golden plate will). If only you could set up the rates and chances for all that stuff...

Stopwatch and lightning bolt are horrible. They just about take the game out of the players' hands. Mario Kart Wii-level bullshit.

just deal with it and have fun regardless of whoever gets hit by them.
