You can't make dirtbowl-style multiple stage maps, because GB doesn't allow you to place multiple CPs with the same number.
 Can you remove this restriction?

Can't say.  That kinda thing involves changes to the game's level loading code as well, so we'll see.

Sorry to hear that.  I'll google it and see what comes up.  You should give me as much info about your setup.  How do you launch the garrison builder?  Do you save the exe into its own empty folder before running?  What's your OS, RAM, graphics card?  Once you've collected the details, post a bug report with all of that info here: http://bugs.launchpad.net/gg2garrisonbuilder
